Cetaceans show high cognitive abilities and strong social bonds. Their primary sensory modality to communicate and sense the environment is acoustics. Research on their echolocation and social vocalizations typically uses visual and tactile systems adapted from research on primates or birds. Such research would benefit from a purely acoustic communication system to better match their natural capabilities. We argue that a full duplex system, in which signals can flow in both directions simultaneously is essential for communication research. We designed and (...) implemented a full duplex system to acoustically interact with cetaceans in the wild, featuring digital echo-suppression. We pilot tested the system in Arctic Norway and achieved an echo suppression of 18 dB. We discuss the limiting factors and how to improve the echo suppression further. The system enabled vocal interaction with the underwater acoustic scene by allowing experimenters to listen while producing sounds. We describe our motivations, then present our pilot deployment and give examples of initial explorative attempts to vocally interact with wild orcas and humpback whales. (shrink)

Vaccine research, as well as the development, testing, clinical trials, and commercial uses of vaccines involve complex processes with various biological data that include gene and protein expression, analysis of molecular and cellular interactions, study of tissue and whole body responses, and extensive epidemiological modeling. Although many data resources are available to meet different aspects of vaccine needs, it remains a challenge how we are to standardize vaccine annotation, integrate data about varied vaccine types and resources, and support advanced vaccine (...) data analysis and inference. To address these problems, the community-based Vaccine Ontology (VO) has been developed through collaboration with vaccine researchers and many national and international centers and programs, including the National Center for Biomedical Ontology (NCBO), the Infectious Disease Ontology (IDO) Initiative, and the Ontology for Biomedical Investigations (OBI). VO utilizes the Basic Formal Ontology (BFO) as the top ontology and the Relation Ontology (RO) for definition of term relationships. VO is represented in the Web Ontology Language (OWL) and edited using the Protégé-OWL. Currently VO contains more than 2000 terms and relationships. VO emphasizes on classification of vaccines and vaccine components, vaccine quality and phenotypes, and host immune response to vaccines. These reflect different aspects of vaccine composition and biology and can thus be used to model individual vaccines. More than 200 licensed vaccines and many vaccine candidates in research or clinical trials have been modeled in VO. VO is being used for vaccine literature mining through collaboration with the National Center for Integrative Biomedical Informatics (NCIBI). Multiple VO applications will be presented. (shrink)

Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. POPKIN EDWARD STILLINGFLEET(1635-1699), the Bishop of Worcester, is known only as Locke's opponent. Although he was a leading figure in seventeenth century intellectual history, he is now almost completely forgotten.1 He is only mentioned once in the Encyclopedia of Philosophy as the first person to write against Deism. 2 His texts have been ditlicult to locate, and have hardly been studied. (...) Although Locke's answers to him comprise a large volume in Locke's Works, little interest has been shown in Stillingfleet's side of the story. His letters to Locke were last printed in the 1710 edition of his works. (I am now publishing a photoreproduction edition of the attacks on Locke, and a photoreproduction of the six volumes of his works is due soon.) In spite of this neglect, Stillingfleet was a quite interesting figure. He was not a simple moss-back, a religious reactionary, fighting progressive theories like Locke's. Rather, he was trying to maintain some basis for religious belief in the face of the intellectual upheavals in the seventeenth century. For over forty years he struggled against a wide range of philosophical and theological developments of the time that he saw as leading to scepticism and infidelity. Stillingfleet attempted to defend the reasonableness of Christianity in an intellectual world dominated by the new science, the new philosophy, the religious wars, the rise of irreligion, Bible criticism, and Spinozism. In the new scientific, philosophical and theological context he sought to show how an intelligent, reasonable man could maintain his religious views as more probable than their denials. And, he tried to show the perils involved in various new lines of thought. Stillingflect's critique of empiricism, in its Epicurean and Lockean forms, revealed some of the basic difficulties in this emerging philosophy. His own views in some ways foreshadowed the counter-philosophy that Thomas Reid was to offer a century later against the full-blown empirical scepticism of Hume. And Hume's essay "Of Miracles" can, I believe, be seen as the reductio ad absurdum of Stillingfleet's commonsense philosophy. In this paper I shall try to sketch out Bishop Stilhngfleet's philosophy, and to indicate the role it played in the history of British empirical thought. The Bishop's attack on Locke only occurred at the very end of his long and fruitful intellectual career. (He died during the debate in 1699.) To appreciate why he was so concerned with exposing the sceptical and irreligious tendencies in Locke's thought, and the potential conflicts between empiricism and the tenets of Judeo-Christianity, one has to look at his entire theological and philosophical career. Stillingfleet was one of the most erudite divines of the seventeenth century, a leading member of the brilliant group of Anglican theologians, including, besides himself, William Chillingworth, Bishop John Wilkins (the founder of the Royal Society), and Archbishop John Tillotson.4 Stillingfleet was extremely sensitive to the fundamental issues being raised in the religious, scientific and philosophical debates of the time, and tried, like his fellow Anglican divines, to develop a commonsense semirational, semiempirical defense... F 36.--) Father Bernard Lamy, 1640-1715, an Oratorian who was a contemporary of Malebranche, wrote his Entreticns sur les sciences not for the savants but for young gentlemen of the time who might have wanted to enter into the intellectual world. The work was first written be= tween 1676-80, and published by 1684. It developed through three stages in Lamy's lifetime, and was a popular exposition of modem learning throughout the eighteenth century. (It was last published in French in 1768, and in Spanish in 1800.) Drs. Clair and Girbal have provided a most useful edition of this minor classic, giving the variants from the different versions done by Lamy. The editors, who know the Oratorian and Jansenist currents of the time well, have included lots of informative notes. In these they have stressed the possible influence of Lamy's text on two of its important readers, Montesquieu and Rousseau, providing many clues to be followed out. The editors have also republished in their introduction the original review of Lamy's work by Pierre Bayle from the Nouvells de la R$publique des Lettres of August, 1684. The Entretien8 should be of interest to anyone concerned with late seventeenth-century thought. Although Lamy was not a particularly original thinker, his presentation of what was known provides an important picture of the world of learning of his time. Lamy was a Malebranchist first of all, tremendously impressed by the metaphysics and epistemology of his colleague, by the relevance of this philosophy to mathematical and scientific studies, and by the religious orientation of Malebranche's scientific thought. Lamy was also a Cartesian with re= gard to method and logic, greatly influenced by Amauld's and Nicole's Port-Royal Logic. But Lamy was also an eclectic who saw merit in the empirical work of his time, admiring Gassendi's efforts as well as those of Galileo, Boyle and of the Royal Society. For Lamy there should be no conflict between science and religion. A good deal of the Entreticns is devoted to explaining what mathematics and the sciences are about, and how they should be studied. Lamy was a great advocate and popularizer of the 'new science', the mechanistic approach from Galileo down to Malebranche and Newton. For him scientific study should lead to a better understanding of the Divine World. "Nous lotions la Science... lots qu'elle est plac6es dans une gme qui aime Dieu, qui est la v6rit6, & par consequent le v6ritable objet de la Science" (p. 47). In a world in which it is alleged that science was at war with religion, Lamy along with his hero Malebranche, and the philosophical Jansenists, sought not only for a harmony of the 'new science' and a Christian world view, but for the religious use of this science in a religious understanding of the world. Lamy's presentation, in an unexciting dialogue form, reveals many interesting facets of both his own outlook as well as of that of his contemporaries. POPKIN THE THEORY that the revival of ancient scepticism, and the application of its arguments to the controversies of the sixteenth century, played a vital role in the development of modern philosophy was first suggested by me almost forty years ago. A three-part article in the Review of Metaphysics entided "The Sceptical Crisis and the Rise of Modern (...) Philosophy" contained much of the theory.' What was added by the time of my History of Scepticism from Erasmus to Descartes (published in x96o,' but finished by 1958 ) was the importance of the sceptical arguments in the controversies of the Reformation and the CounterReformation, and the development of a religious scepticismmfideism--as a way of fending off criticism of basic religious beliefs.s One of the first reviews of my book was by Charles B. Schmitt,4 which he soon followed with his volume on Gianfrancesco Pico and then one on Cicero Scepticus.5 Before Charles Schmitt and I entered this arena, scepticism as a living philosophical view was hardly mentioned in histories of philosophy, which, by and large, saw modern philosophy as a rejection of Scholasticism, with nothing in between. There were practically no articles about or studies of scepticism as a philosophical attitude or activity in modern philosophy before we went to work. The American philosopher Roderick Chisholm had written an article on Sextus and modern empiricism, and that was about it.6 When I took my first course in the history of philosophy with John Herman Randall, I frankly could not make much out of Plato or Aristotle, but when we were assigned to read Sextus Empiricus, I found an author who made sense. Later in the course I was introduced to Hume, whom Randall hated, and I loved. In a course with Paul Oskar Kristeller a few years later, on Hellenistic philosophy, Sextus appeared as a serious figure. A couple of years after that, in a seminar with Charles Hendel on Hume, I wrote a paper on Sextus and Hume. I showed it to Kristeller, who said drily and carefully that it might be worth looking into whether Hume had read Sextus, and whether there was a prior tradition of scepticism in European philosophy. Thus was I set off on the quest. Schmitt and I not only offered a lot of evidence previously ignored or unknown about the recovery of sceptical texts and their use in the philosophical discussions of the sixteenth and early seventeenth centuries, but we also offered a new paradigm, a new way of conceiving what problems were being agitated, a new way of understanding the kinds of answers being given as ways of resolving the sceptical crisis. The reception of our theory indicated that it provided a more meaningful picture of the making of the modern mind than what had previously been proposed.7 What I should like to deal with now are three questions: Has our theory stood up over almost four decades? Director compensation can potentially represent an ethical minefield. When faced with supporting strategic decisions that can lead to an increase in director pay, directors may consider their own interests and not solely those of the shareholders to whom they are legally bound to represent. In such cases, directors essentially become agents, rather than those installed to protect principals (shareholders) from agents. Using acquisitions as a study context, we employ a matched-pair design and find a statistically significant difference in outside director (...) compensation between acquiring and control firms. Sympatric speciation illustrates how natural and sexual selection may create new species in isolation without geographic barriers. However, recent genomic reanalyses of classic examples of sympatric speciation reveal complex histories of secondary gene flow from outgroups into the radiation. In contrast, the rich theoretical literature on this process distinguishes among a diverse range of models based on simple genetic histories and different types of reproductive isolating barriers. Thus, there is a need to revisit how to connect theoretical models of sympatric (...) speciation and their predictions to empirical case studies in the face of widespread gene flow. Here, theoretical differences among different types of sympatric speciation and speciation‐with‐gene‐flow models are reviewed and summarized, and genomic analyses are proposed for distinguishing which models apply to case studies based on the timing and function of adaptive introgression. Investigating whether secondary gene flow contributed to reproductive isolation is necessary to test whether predictions of theory are ultimately borne out in nature. (shrink)
